Large-scale inference of the transcriptional regulation of Bacillus subtilis

چکیده
This paper addresses the inference of the transcriptional regulatory network of Bacillus subtilis. Two inference approaches, a linear, additive model and a non-linear power-law model, are used to analyze the expression of 747 genes from B. subtilis obtained using Affymetrix GeneChip® arrays under three different experimental conditions. A robustness analysis is introduced for identifying confidence levels for all inferred regulatory connections. Both the linear and non-linear methods produce candidate networks that share a scale-free or a “huband-spoke” topology with a small number of global regulator genes influencing the expression of a large number of target genes. Inferring the transcriptional network of Bacillus subtilis.
The adaptation of bacteria to the vigorous environmental changes they undergo is crucial to their survival. They achieve this adaptation partly via intricate regulation of the transcription of their genes. In this study, we infer the transcriptional network of the Gram-positive model organism, Bacillus subtilis. We use a data integration workflow, exploiting both motif and expression data, towa...
متن کاملTranscriptional regulation is insufficient to explain substrate-induced flux changes in Bacillus subtilis
One of the key ways in which microbes are thought to regulate their metabolism is by modulating the availability of enzymes through transcriptional regulation. However, the limited success of efforts to manipulate metabolic fluxes by rewiring the transcriptional network has cast doubt on the idea that transcript abundance controls metabolic fluxes. In this study, we investigate control of metab...
متن کاملIn Silico Genome-Wide Screening for TnrA-Regulated Genes of Bacillus clausii
Bacillus clausii TnrA transcription factor is required for global nitrogen regulation. In order to obtain anoverview of gene regulation by TnrA in B. clausii KSMK16, the entire genome of B. clausii was screened forthe consensus sequence, 5’-TGTNAN7TNACA-3’ known as the TnrA box, and 13 transcription units werefound containing a putative TnrA box. The TnrA targets identified in...
متن کاملThe Role of α-CTD in the Genome-Wide Transcriptional Regulation of the Bacillus subtilis Cells
The amino acid sequence of the RNA polymerase (RNAP) α-subunit is well conserved throughout the Eubacteria. Its C-terminal domain (α-CTD) is important for the transcriptional regulation of specific promoters in both Escherichia coli and Bacillus subtilis, through interactions with transcription factors and/or a DNA element called the "UP element". However, there is only limited information rega...
متن کاملGenomic reconstruction of the transcriptional regulatory network in Bacillus subtilis.
The adaptation of microorganisms to their environment is controlled by complex transcriptional regulatory networks (TRNs), which are still only partially understood even for model species. Genome scale annotation of regulatory features of genes and TRN reconstruction are challenging tasks of microbial genomics. We used the knowledge-driven comparative-genomics approach implemented in the RegPre...
